Probably would have been a better puzzle if I'd figured out a way to use both sets of clues to begin with. I couldn't work out how to flag up a sort order though, since the words weren't perfectly alphabetical - which would probably be the easiest and most elegant fix...

The thing that leapt out at me looking at the puzzle is that the title ... is clueing the first five books of the bible. Probably chapter:verse is the meaning of the numbers, but I haven't looked them up.

Nicely done. VENETIAN actually only worked with NEHEMIAH, as the words remained cryptograms. Consonants shifted, but vowels did not.

Too many options though for each word, need to spot a pattern before narrowing it down. Scabbard and Whip seem pretty likely, so maybe all words should start with S,W,N or E.
